This my view on why Ziva did was she did in the season finale of season six. I know that is long over and we need to move on, but as long as it happened don't think we'll just move on truly. Wither it's right or wrong, or you agree or degree, it doesn't matter. It's how I've come to terms with it and I can believe why Tony has forgive her and they can move past it.
Tony, Gibbs, McGee, Abby, and Ducky were these people she only knew for three years and she became friends with them and she does care for them all, but when it comes down to it she was Mossad, not NCIS. Her loyalties lied with Mossad, I believe she was more quick to trust Mossad then anyone else, because they were the people she's known for most of her life. Not to mention she had to learn to grow up fast and doesn't really know how to show emotion like everyone else does. We learned that in the Season Three Finale. So this was away of showing her emotions and letting her feelings be known. She was confused, the people she trusted turned out not to be the people she thought the were.The world she knew wasn't what she thought it was. I mean after what happened with her and Tony she went and questioned her father, why Michael was even sent to LA with her. She asked him if any of it was real. She questioned wither or not Tony was right and even admitted when her father said Tony was jealous that it didn't make him wrong. It was almost like things she knew were all coming apart and she didn't know how to handle it and understand it.
Then there is the two other reasons; reason one is from a quote Ziva said to Gibbs in 4x19 Grace Period.. "Sometimes you need to find something or someone to focus your angry on, it's your only relief." And Tony was her point of angry, because he was the reason someone she cared about was dead. Of course Gibbs said after it "You do know they end up hating you for life", but hey Gibbs you forgave her. So she was focusing more on being angry at Tony, plus like I said everything in the world she lived in that was starting to crumble. So add all that together and it didn't really mesh well. Reason Two was that Tony said to her "you need to take a punch, take a swing, get it out of your system go ahead do it" because he knew she was hurting and she just needed someone to blame, someone to fight and he was willing to be that person because he cared for her. He risked his own career to protect her, when the evidence point to her apartment. He was willing to back her if she needed someone to believe she had no involvement in anything that went on. Or willing to hear her side of the story before Gibbs, Vance, FBI, ICE or CIA found out. Maybe we can said yeah because he loved her, but I chose to believe because that is the type of person he is.
That he is willing to risk everything for someone he cares about. I have no doubt in my mind he wouldn't do the same for McGee, Gibbs (if he needed to), Abby or anyone on the team. Also why I believe that is why he was able to forgive her in the end. He knew this was Ziva, that she sees things differently then they do, that this is how she handled things. So he was able to look past it and be able to forgive her, when she apologized. I know in the end things would never work themselves out if she didn't apology. She was able to know she was acted wrongly and unfairly.

NCIS - 915 Life Before His Eyes 200th Episode
Nine Seasons, 200th Episodes and still going strong, with 20 million viewers every week, NCIS is a house hold name. Each week brings something new and exciting. This week the Cast and Crew were celebrating their 200th Episode. A milestone that many don't get to reach and certainly not while they are the number one TV drama.
The show took a look at what life would have been like if team leader Leroy Jethro Gibbs had made different choices, how it would have affected everyone around him. What if he had seen Ari before Ari had a chance to kill Kate? What if he never killed the man who murdered his family? What if Ziva was never part of NCIS? What if Gibbs had never join NIS? Where would that have left everyone? Would it still lead them all down a path that would at some point have them interact with one another?
In the first scenario, What if Gibbs at seen Ari and was able to protect his team? You got to see what would have happened if Kate Todd was still alive. Not only was she still an Agent, but married to Tony DiNozzo with a new born baby. Not only that but you got to see that McGee and Abby also ended up together. It just meant Ziva never joined the team, there for she was still in Mossad. If Ziva was never part of NCIS, then a lot of things never happened. One of the big things that comes to mind is Michael Rivkin. If Ziva was still part of Mossad, then everything that happened with NCIS, Tony, Ziva and Michael never happened. Wither or not she still dated him, we didn't get enough information for that one. Things we do know is that without Gibbs not seeing Ari and Kate Todd’s death, Ziva would not be the Agent or person she is today.
In the second scenario, What if Gibbs never killed the man who murdered his family? Though the show only mentions Abby knowing about the secret, Jenny took it to her grave and Ducky still knows. In fact Ducky knew the moment Jenny said that they never found their killer that Gibbs would have gotten his revenge. This what if showed that if Gibbs never murdered Hernandez that the loss of Shannon and Kelly would soon be too much and he wouldn't be able to take it anymore. It looks like Gibbs still had joined NIS, but somewhere along the way Gibbs left NCIS, leaving behind everything he's had. Once again Kate is alive and she's just had a baby. Abby tells Gibbs that Kate named her daughter Kelly and wither or not in this what if is Kate married to Tony, don't think it was actually told, but it was most likely implied. This scenario showed more of the impact it would have if Gibbs let his grief consume him.
In the third scenario, What if Gibbs never lost Shannon and Kelly? It showed us that not only would Gibbs have not joined NIS, but he would have stayed a marine. Though he would have had his girls, it would have ended up being them that had to deal with the loss. That Gibbs would never have changed the lives of Tony, Kate, McGee, Abby, Ducky and Ziva. That he would have no team and all the lives that he changed, touched and saved would never have happened. He might have saved two lives, but lost all the other lives.
Though each scenario had its own theme, it all proved that though the choices you make might not seem all that important to you sometimes, they are that important. If one thing didn’t happen or one thing wasn't said or done, then things could have ended up much different. That you don't realize the true impact you have on someone’s life. Gibbs has learned that he had impacted so many different people that if he changed one thing in his life everything would change.
